Javell Ellis shot the Clarendon based Chapelton ahead after 10 minutes.
Andre Fagan drew Harbour View level on the hour mark before Nathaniel Howe gave Chapelton Maroons all three points in the 63rd minute.
Meanwhile, in the late game at the same venue, Waterhouse needed a 52nd minute strike from Atapharoy Bygrave to beat newcomers Racing United 1-0.
